Since you have access to Illustrator, you might want to try importing the PDF into Illustrator and using Illustrator's scripting capabilities to iterate over the elements and replace fill/stroke RGB colors with their CMYK replacement colors.
This applies to (some of) the brightest RGB colours. While it is impossible to get such actual RGB colours in CMYK, you may be able to make acceptable changes to alternative colours that appear less dull/dirty . While you still work in RGB Color Mode, you can try the following, taken from here,
Not all programs support RGB to CMYK conversions, but with Illustrator, Photoshop, and InDesign, you can switch in just one click. Illustrator. In Adobe Illustrator, you can switch colors modes by navigating to File > Document Color Mode > RGB Color or CMYK Color. Very bright pure colors cannot be converted accurately from RGB to CMYK, particularly the bright greens in the Stabilo colors. If your work will be printed on a printing press, you can use Pantone spot color inks, which would give you more accurate colors.
